I think i like this idea. A return and output on each side of the tank. Then a drain/refill port as one of the holes. Good Idea!

I'm just thinking that if all of my filtration will be at the bottom of the tank then would the top of the water still be adequetely filtered as well?

Just put a couple of circulation pumps to churn up the water and you'll be set. I'd also add a wet/dry later too with a skimmer/hob overflow.
