When using a new filter and changing out substrate, I would keep my old filters running, leave the substrate there, and plug up the new filter to let the filter cycle. Then after a few weeks, remove the substrate, add the new substrate, and keep the two filters on the tank. Then after a few more weeks, remove the old filter and you're set.
