Exactly why I have the two together! Someone offered me some pea puffers that they didn't want anymore, and the only tank they could go in had a few cherry shrimp in it. But I couldn't resist them! This was months ago, and still no problems. Not sure if it's the plants, but hiding spaces in general. However, the shrimp are quite a bit bigger than the puffers...

my cherries and my pea puffers got along fine in a heavily planted 6 gallon bowfront for several months.  The pea puffers ate the small snails and ignored the shrimp...unless they were eating the itty bitty babies that I couldn't see.  I also had cichlid fry in there as a grow out tank.  The pea puffers were only aggressive towards bloodworms lol.
Now..my figure 8 on the other hand..... given the opportunity.... he will attack if he hasn't eating in two days... it doesn't matter WHAT it is as long as it is dropped in the tank.  I have a suction cup with marks to prove it lol.

every puffer is different... mine only eats crays... and left all the cherry alone...

Okay, so lets expand a little....

I want to set up a 29g that I can raise shrimp and mollys as food for my Paratilapias.  Could I put pea puffers in there, too?? (the puffers would NOT be food for the big guys!)
